An oversized system costs more than an undersized one

Splitting a building into zones that can be controlled independently means you're only paying to cool the space that's actually in use, which for a lot of buildings is a meaningful chunk of square footage that never needed full conditioning in the first place.
A failing unit is rarely a sudden decision
Commercial equipment tends to give warning signs before it fails outright: rising energy bills that don't match usage, uneven temperatures across the building, a unit that's cycling more often than it used to. Downtime has its own cost, separate from the repair itself

That's a real cost on top of whatever the repair itself runs, and it's the strongest argument for treating commercial HVAC maintenance as scheduled operating expense rather than something to defer until a unit actually goes down. A rooftop unit that's checked on a regular schedule is far less likely to pick the middle of a Tuesday afternoon to fail.
